At the night, Tatsuya looks through his telescope to discover a new star, but it was expected to be a mysterious light from the sky which revealed to be a flying pirate ship, making Tatsuya to take a picture of it; The others see the flying ship, as it flies in the night. Next day, Sakurai and Mizuki seems that flying space pirate ship must have disappeared somewhere, wondering it was really an UFO. The Sky Ace was dispatched after hearing about the space pirate ship's appearance, but was unable to locate it. At supermarket, Hime buys something for cooking, accompanied by Agents 9 and 10, admitting it's fine if he'd come back with a bunch of instant meals, with Agent 10 thinks that's all terrible, opting them to call Hime the Instant Chef. Going back, Hime can't bring heavy goods anymore, as Tatsuya's children comes, Hime asked them to help him to bring some goods, while Tatsuya claims Hime is part of JAKQ and they make him to go the supermarket, replying Tatsuya this is a disguise training. Tatsuya shows a photo of space pirate ship as a proof to Hime, indicating how he has known about this situation. Agents 9 and 10 want to inspect this, but Hime won't let the Agents to see, but explaining how a shooting star have occured.
Meanwhile, Higashi and Daichi were escorting a transport vehicle for a new type of rocket engine, and approaching Foggy Pass. They open the door, indicating there is no incidents to report, letting them to go straight ahead as the fog occurs, as the place is famous for its fog, and that's why it's called Foggy Pass as the space pirate ship comes to appear from last night and landed right on the Foggy Pass, and it is revealed to be Captain Ghost, a pirate who works on the ship and tries to attack Higashi and Daichi with his sailors, killing ISSIS soldiers, as they struggle to fight even Captain Ghost ordered to retreat. When they return, they seems the transport has been disappeared, indicating no tire tracks, meaning CRIME has taken it to the sky as they wonders it was a space pirate ship that Tatsuya was talking about. At his house, Tatsuya shows a proof when a light spiraling in the night sky, revealing it to be a space pirate ship near Okutama, wondering maybe they stole that rocket engine to put on the spaceship, and they have to do everything such to get that rocket engine back, JAKQ searched the Okutama area, where the space pirate ship was headed. Even after JAKQ's frantic search, they were unable to find any traces of the space pirate ship's base.
Returning to JAKQ HQ, they can't find any traces of the space pirate ship, and they have to get back the engine. Tatsuya and the children goes back, and it seems they have to feed the chickens and rabbits because they are so hungry, as they come, there is no food afterall, asking to the janitor to get some. While the others come to janitor, Tatsuya lost to the laboratory, where the skeletons become alive, imagining how Captain Ghost has manipulated the skeletons to move, making him to escape. Tatsuya asked the friends to come, noting there's no way a skeleton can move to its own as he continues to imagine the moving skeleton, and they escaped spontaneously. Hime thinks a skeleton moves to its own, as Tatsuya advises Hime as part of JAKQ, to investigate, as Hime explains the space pirate ships, living skeletons as a lot of weird things and JAKQ is ready to head out while Banba approaches Tatsuya regarding a space pirate ship, as well as a skeleton that moved at his school, making Tatsuya to respond this by drawing a skull with a pirate hat. Just then at Foggy Pass, a nuclear warhead was stolen by space pirates, and JAKQ was investigating the scene. A rocket engine, and now a nuclear warhead, and it's like they're coming for ISSIS, and they're from CRIME. Higashi seems that Banba is investigating from another way instead, showing CRIME has stolen a rocket engine and a nuclear warhead, and couldn't have just disappeared without a trace.
Back to the school, Tatsuya knows that skeleton has moved, as they late to school, optioning for to come back tomorrow, deciding to go tomorrow while pushing them to not go that place as they are not arfaid of that class skeleton, going to the class where the skeleton moved. They were attacked by the living skeletons, claiming it was Captain Ghost! Tatsuya answers that they have to go cram school, because his mother is yelling at him as well as his friends who want to have piano practice. Captain Ghost orders them to keep quiet, while Hime pretends three elementary schoolers have gone missing after going to investigate and they don't come home. Agents 9 and 10 returns, proofing they were abducted by that skeleton, as Tatsuya told Hime he saw a living skeleton at his school. Hamster-kun mentioned it was Captain Ghost. Showing a proof, Sakurai orders them to go investigate that school, asking the janitor how they saw these skeletons move and they screamed, indicating a school after hours is an empty place, and they sure they didn't just leave after seeing these normal skeletons as the janitor asks them to find those children, and in an instant, they were ambushed by the janitor, which he was hit by Sakurai on his head, revealing it to be Captain Ghost, as part of CRIME. Sakurai and Mizuki search for the children, indicating how the rocket engine was stolen by Captain Ghost to build a Secret Base, and destroying JAKQ HQ with an underground rocket, and fortunately it's only 2km from here, 1.5km of that is through the fewer system. So, the picture Tatsuya took was a hologram, and that way, they'd be looking toward space instead of here, and camouflaged that secret base.
Iron Claw appears, but CRIME has figured it out, as well JAKQ is late for that, preparing to tie JAKQ and those children to the rocket and blow JAKQ HQ to bits. Sakurai and Daichi fights, as they bring the captured children, proofing if they fight, and will die soon. Chaining the children and the two JAKQ members, Captain Ghost is ready to fire the rocket, but Sakurai let the childrens go as he replies no for blowing them up alongside JAKQ headquarters, commencing Crimers to throw the switch, but didn't respond, revealing it to be Banba who disguised as Crimer, showing when Captain Ghost stole the engine, somehow he took the truck without leaving tracks by investigating the tunnel that led to this base as Banba found the truck that was supposedly loaded onto the pirate ship, figuring out that the ship was a hologram created to distract them until JAKQ takes an assault. Taking an assault, JAKQ fights the Crimers alongside Captain Ghost until they execute them with Big Bomber. After the battle, Hime and his friends returns with a cup of ramen, as JAKQ told that is a battlefield. Because of JAKQ, Tatsuya and his friends were saved, and the panic over the space pirate ship was solved.
